I'd guess that
a) your charger didn't supply 500mA, maybe only 100mA (-> check
http://wiki.openmoko.org/wiki/Forcing_fast_charge_mode#OM2009_.26_Freerunner
)
b) you can manually edit the files and add the missing XML tags to fix
the broken files - yes, it's split in smaller files so at most you
lost a little piece of the track.
